I would get the headaches checked out with your neurologist. It may be part of your MG but probably you should rule out other possible reasons.
I get head aches with my MG and usually notice them when I have been pushing to do more and not resting enough. I do think my headaches are connected with the my neck weakness.
When they start I just tell myself that it is time to get horizontal for awhile. You would think after all these years that I would be better at pacing myself. The only to allow my neck muscles to recover is to lie down. I will usually take a couple of Tylenol and make myself lie down for a couple of hours. Yes, it is a nuisance.

I have not had headaches when exercising at all. The headaches I do have are not connected to MG because I had them before.
Before I got on the cellcept (mycophenalate) my headaches were absolutely amazing.
